Waddy, a 6-foot-7 senior center, made 14 of 17 shots from the floor, including nine of 10 in the second half.
Waddy finished the three-game tournament with 65 points, 38 rebounds and nine blocked shots.
Lee, winning its fourth state title and first since 1984, also got 15 points from sophomore guard Keith Scott and 13 points from junior forward Marcus Reed.
Matoaca (25-3) was led by senior center Charles Payton with 18 points and nine rebounds.
The Warriors also got 11 points from Ricky Whitfield. Billy Rudolph, who totaled 38 points in Matoaca's quarterfinal and semifinal victories, was held to six by Lee.
Lee jumped out to a 20-6 first-quarter lead, forcing seven first-quarter turnovers by Matoaca.
With Payton and Chris White each scoring seven points in the third quarter, Matoaca outscored Lee 23-16 to get to 52-42 entering the fourth quarter.
Waddy and Reed scored consecutive baskets to open the fourth and push Lee's lead to 56-42. Matoaca got no closer than 10 again.
Matoaca, which shot a tournament-record 68 percent from the floor in the quarterfinal against Culpeper and 54 percent in the semifinal win against Martinsville, shot only 42 percent (23-of-55) against Lee.
Lee shot 58 percent (29-of-50) and outrebounded Matoaca 34-26.
