Apple would not officially comment on Eilers' departure, but an announcement is expected today.
Eilers' move comes as part of a major reorganization that will reshape the way Apple sells its computers.
Although his departure had been rumored for days, many analysts were shocked by the news.
Known as an energetic champion of Apple, Eilers, 40, was considered both the chief operating officer (although he does not hold the title) and the company's chief salesman. He is expected to stay on for the next three to six months.
He was apparent backer of Chief Financial Officer Joseph Graziano, who announced his resignation at the last Apple board meeting after seeking support for the sale of the company. Graziano's plan was rejected by Chief Executive Michael Spindler and the board.
Spindler's reorganization effort will group Apple into three geographic regions - Apple North America, Apple Europe and Apple Pacific.
